Yes, it was fair. All of the players who made the cut played under the same conditions as those who missed it. What the USGA did after the cut had no effect whatsoever on those who missed the cut. They could have moved to a different venue after two days and it wouldn't have affected those that didn't play well enough to make the cut.

The only difference in conditions was between those who played in the morning and afternoon. Weather conditions change and nothing can be done about that.

Brook's Koepka shot one over for the four days. If he could do it any of the top players could do it. Dustin Johnson shot 67-69 on Thursday and Friday. There were several other sub-par rounds during the first two days. Three amateurs made the cut and two of them tied for 48th place. The golf course was perfectly playable. Phil got the ball in the wrong position and used a rule in a way that he thought was advantageous to him. I didn't hear him complain about the golf course. In fact, many players spoke very favorably of it.
