interesting question, I can't answer yes. The master bedroom always seems bigger than necessary, and I would look to reduce the size of the master bedroom in exchange for more living space, but can't be done width wise on the begonia, but lengthwise a bit.

I wonder if someone came in with a custom house plan, based loosely on one of the models, would they just accept it. In fact, if I were to build a new house again, and I might, I would get all layouts ahead of time, and design my own house prior to the design session. . .

Yes, they can do wonders, our neighbors' begonia doesn't look at all like our begonia with the walls all moved around. He can fit a Jeep into his golf cart garage. So although TV put alot of effort into standardization for mass production, the designer also has access to ALL design plans in the historical built database. I would ask the designer directly for what you want to do, and if you have his/her name, i would email his/her ahead of time so she can do the database research. The forum here is limited to maybe a hundred or so active members, and the database holds 100,000+ designs, so the odds that someone before you has had the same thoughts is probably pretty high

Be very proactive and do as much research for what you want to get the big items correct the first time in your design session and that will save you any regret in the future.
