If the punctuation is to complete a sentence entirely within the set of quotes, the punctuation goes before the second quote. If the quotes are around a sentence fragment, the punctuation goes after the second quote.
Example:
He asked, "Why would you ask such an odd question?"
vs.
Why would you ask such an "odd question"?
